I know you've had a response to this question via email but to finish off this post, there is a known issue that means the reference field isn't searchable and our engineers are aware of the problem.  The workaround in the meantime, as described to you by the support team, is to create a searchable custom field for the customer reference values and use update through import to migrate the data from the existing field to your new one.
